All Pokémon have been modelled in 3D (see right) and the game appears to use a form of cel-shading to keep the crisp cartoony look.

That number thirteen isn’t even counting the multiple versions of each generation of games like Pokemon X & Y. Pokémon X & Pokémon Y are exclusive to the 3DS platform and take advantage of the consoles better graphics and processing power.
